GEDCOMpare taking too long, delete and redo?

I've done a lot of work on my GEDCOMpare, but I think it is too large, if I delete my GEDCOM, and upload a smaller one, am I starting from scratch again?

Yes you will be starting over. Due to the work level you have found, it is suggested that a gedcom be limited to 100 persons at a time.
