Is there a category for Yukon census? (Does one exist and I just can't find it or does it need to be created?)

Also what is the difference between Yukon and Yukon Territories/NWT on a census, when one was born in Saskatchewan?

I would suggest you go to the Library and Archives Canada website to look at census information for different years. Here is the link: https://www.bac-lac.gc.ca/eng/census/Pages/census.aspx

You will find that the 1871 Census, the 1881 Census, and the 1891 Census do not include the Yukon Territory, but the 1901 Census includes "the Territories" as a general category. The 1911 Census includes 8512 people living in the Yukon Territory and the 1921 Census includes 4157 people living in the Yukon Territory.
