John married Mary Elizabeth Pilgrim and they had three children: Leverett Edley Watters (1881-1953), Queen Elizabeth Waters (1882-1929), and Millard Waters (1891-1944).

His date of death is unknown, and placed from around the birth of his youngest child to the time of his wife's remarriage^[1]: between 1891 and 1893.
