He never married
He was drowned March 15, 1724 in crossing the Connecticut River in a canoe with an Indian "by the oversetting of a canoe in the hands of an experienced Indian water-man, while attempting to pass over the Connecticut River towards Lime, Conn." Buried on Fisher's Island. "It is said that at the time of his death hew was returning from a visit to a young lady in Middletown, to whom he was engaged to be married."[1]
His remains were found and buried at Saint John's Episcopal Church Cemetery, Fishers Island, Suffolk, New York

Thomas Prince, Collections of the Connecticut Historical Society (The Connecticut Historical Society, Hartford 1860) Vol. 3, Page 288-9: Lime: "... an assistant minister was sought for about 12 years, when the Rev'd Mr. Samuel Peirpoint was called and ordained, A.D. 1724. He was drowned a crossing Connecticut River in a canoe on Saturday evening, A.D. [1725.] There suddenly arising [a squall] he was drowned and his body was taken up and buried at Fishers Island."

"New-Haven, March, 19, 1722/3. Last Friday, the 15th Currant, the Reverend Mr Samuel Pierpont essaying to pass over Connecticut River, towards Lime, a League above seabrook Ferry, in a Canoo, with an experienced Indian Water-man; suddain & unusual Storm of Wind came down upon them, overwhelmed and drowned them. The Freshet runs down so strong, that there is no expectation of their being found. Mr. Pierpont was second Son of the Reverend Mr. James Pierpons of New-Haven by Mrs. Mary hooker his Wife: Had an extraordinary Gift in Prayer; was Boanerges in Preaching; of a very acceptable Converstation, and highly valued by the People of Lime, to whom he was Ordained a Pastor in December last; and much lamented by all that knew him, and have at heart the Flourishing of Religion amongst us; was about 22 years old."
