When Joseph became ill in early 1900s, he returned to Pennsylvania to seek treatment in veterans' hospitals. He left his family in Utah and never returned, dying in Pennsylvania.

PA Obit: After a few days illness at the home of his nephew, William A. McFarland, of Van Dyke, Joseph M. Rupp, a veteran of the Civil War, passed away June 6th, age 83 years, 10 months and 7 days. Mr. Rupp was a native of Walker Township, but resided in the West until thirteen years ago, when he returned to Juanita County. His wife, four sons, and one daughter survive him and reside in the West.
